Magus from Chrono Trigger is actually a good guy... kinda. He wants to stop Lavos, but he will do whatever it takes to do so, even trying to kill others with a horde of monsters and let his own teammates die

Shadow the Hedgehog: あなた thought he's a villain in Sonic Adventure 2 just because in that game, あなた choose to be in the Good side with Sonic, Tails and Knuckles, または the Dark side with Shadow, Rouge and Dr. Eggman, but no, in the Sonic game series in general, Shadow is really not truly a villain, he's just an anti-hero, and also can be called a false antagonist.
