Obviously their off-set relationship proved their chemistry, but even after they broke up... They still had such amazing chemistry and I can pretty much guarantee they weren't all BFF with each other.
I think it all depends on the actors and the situations.
Like let's look at Sawyer/Kate/Jack - Not letting who you ship play any bias, you have to admit that Evangeline has chemistry with BOTH Josh [Sawyer] & Matt [Jack]. And both men are married, and Evangeline is/was [?] in a relationship with Dominic [Charlie].
Then you look at a situation like Dawson & Joey VS Pacey & Joey. Katie Holmes dated both James Van Der Beek [Dawson] & Joshua Jackson [Pacey], yet in my opinion, after the first, maybe second season if I'm nice, the chemistry between Katie & James [Joey & Dawson] just disappeared. They never felt like more than brother and sisterly to me and I've always thought that their personal relationship could have played a part.
So I guess it all depends! It's easier to have insane chemistry with someone even if you're strictly platonic, when you've never been intimate with them. BUT, there are still those rare few that can continue to have great chemistry even if they don't get along very well with their co-star.

I think it all comes down to how the people get along in "real life". I just don't think if two people hate each other or just don't jell, that they will be able to make a believeable couple or romance in a TV show. However, if two people are great friends in the "real world" or just get along together, or have sexual tension or whatever, I think it will show onscreen, which makes people see the romance going on and and makes it more believeable to people.
Jennifer Morrison & Hugh Laurie have no chemistry in real life but the eye sex of House & Cameron - priceless!
