When they say chips, they mean the チョコレート chips in the cookies. Pirates used to say "Ship ahoy" when they saw a ship または say "Ships ahoy" when they saw a number of ships. So because 'Chips' rhymes with 'Ships' and because they are trying to say that there are visibly many チョコレート chips in the cookie, they called them 'Chips Ahoy'.
